can anything be done to eliminate these marks?

That would be ejector instead of extractor. Extractor should have marks on the case groove.

Did you buy a complete fm9 or just the upper?
From the picture, that primer looks like it maybe a little too deeply indented also.
Is this a build, if so head spacing should always be checked so you don't run into any dangerous conditions. If you don't have head spacing gauges I would recommend talking to a gunsmith.
